OxDNA and oxRNA are coarse-grained models specifically developed to simulate nucleic acid nanotechnology. They are parametrized to reproduce basic structural, mechanical, and thermodynamic properties of DNA and RNA. OxDNA is also the name of a software tool implements, among others, the oxDNA and oxRNA models.
OxDNA - University of Oxford
oxDNA is a simulation code originally developed to implement the coarse-grained DNA model introduced by T. E. Ouldridge, J. P. K. Doye and A. A. Louis. It has been since reworked and it is now an extensible simulation+analysis framework. It natively supports simulations of DNA (oxDNA and oxDNA2) and RNA (oxRNA) on both CPUs and NVIDIA GPUs.

Coarse-grained modeling of DNA–RNA hybrids - AIP Publishing
Mar 18, 2024 · We introduce oxNA, a new model for the simulation of DNA–RNA hybrids that is based on two previously developed coarse-grained models—oxDNA and oxRNA. The model naturally reproduces the physical properties of hybrid duplexes, including their structure, persistence length, and force-extension characteristics.
