Zack leans in and the screen zooms on his face and you can clearly see blue eyes. He mentions "The color of the sky right" also for a brief half a second you can see his eyes glow before the camera changes.

Well judging by the fact both aerith and sephiroth have bright green eyes, I'm guessing green has something to do with it. Maybe clouds will have green fleks or something later in the game. Cloud’s eyes do seem pretty bright and “glowy” when shown up close. Compare them with Tifa, Barret, or the Avalanche gang.

Question: Why does Aerith have mako eyes? Answer: There is not enough lore that explains why Aerith has green eyes. They look like the result of exposure to mako energy, like the SOLDIER members and other Shin-Ra experiments.
